Just put it back together and see how it drives. These trucks are not high speed machines and you probably won't have any problems.
Regardless of whether you marked the drums and corresponding hubs, or not, you have likely reduced the "centricity" that was originally gained by turning the drums on the hub.
If you have a noticeable problem, you may have to move things around or get the drums cleaned up on a brake lathe. But, I think the more significant problem is taking metal off a good drum when you don't need to.
