The pintle in the photo is mounted correctly as far as I know. I had never seen one mounted any other way until just a couple of weeks ago.
I think I may know why you have found frame crossmembers notched below the pintle.
Two different pintles were used, the WDX-WM300 style, and an earlier on used on military trucks. (3/4-ton military may have used the same one as the Power-Wagon. I am not sure when the change took place).
In any case, the Power-Wagon version is longer than the military version. In order to mount the short military version on a Power-Wagon, and still be able to move the lever underneath to unlatch the pintle, a notch would have to be cut into the crossmember for clearance.
Obviously, one could mount the longer Power-Wagon pintle on an earlier military truck with no problems.
