On my 95 Ram its OBDII and you dont need a scanner. Turn your key to the on position and then off 3 times ONOFFONOFFON and watch the check engine light it will flash a certain number of times and you count the flashs after a slight pause it will blink again write down the numbers and see whats up.

I think 55 is end of codes.
You also have to un hook the battery for a length of time to clear the codes.
The computer will only tell you problems that it can indicate with the sensors it has. It wont tell you if your bands are fried or your valve body is screwed up.
The 46RE is the electronic version of the transmission and it has sensors on it to monitor line pressure and temperature,governor pressure and controls it.
This is why I asked you about your throttle pressure cable. As this and the governor presure oppose each other and if the 2 pressures dont jive the computer could freak out or tranny not operate right and create heat which would throw on your light. This could also be the valve body recall you were talking about acting up. The 2 pressures are not jiving with each other causing problems.
Your throttle pressure cable could be bad or not adjusted right. Your TPS (Throttle position sensor) could be bad and giving a wrong reading of your throttle pressure cable to the computer. A bad TPS could make the engine run dd as well. If the PCM cant get a good reading it assumes things and that can make the tranny act up.
The PCM also controls indirectly shifts of the transmission. This is determined by fluid temp,4x4 mode, and WOT use.
I cannot remember if 98 is OBDII or OBDIII.
