Studs vs bolts: Some PTOs are built in such a way that you cannot get a bolt through the hole. There just isn't enough room between the flange and the PTO housing. If this is the case, you are stuck with studs and nuts. If not, I see no reason not to switch to bolts (cap screws?). Unless the modification would disqualify your truck in a show. :)
Cracked transmission: I have had very good results with a product called Marine Tex. It's a two part epoxy. Clean the crack thoroughly, maybe grind it out a little as you would to weld it, and fill the crack. I have sealed fuel tanks with this stuff and they have held for years.
I didn't know you could MIG weld cast iron.
