If you have noise at idle while in neutral and the clutch peddle is released, that would be input shaft bearing or the needle bearings in the rear pocket of the input shaft.
If there is no noise with the clutch peddle depressed your throw out bearing is fine.
The only time the input shaft is spinning in the pilot bushing is when the clutch peddle is depressed during gear shifts and at idle with the clutch peddle depressed.
I have never seen a pilot busing worn to the point it would cause problems.
The needle bearings their race in the rear pocket of the input shaft are often badly worn due to the side pressures they see.
