By this time I think I'd be taking the input shaft out of the transmission and test fitting with it, then it and the retainer, and then all three. This would allow you to check some of the possible issues like the depth of engagement of the clutch disc on the input shaft, the input shaft in the pilot bearing, the distance between the throw-out surface and the pressure plate fingers.
If you do this be sure to take care with the roller bearings on the inside of the input shaft that the main shaft rides in.
