I'll assume you used a disk alignment tool to align the disk before tightening the clutch cover. Although the machine surface between the trans and bellhousing might look parallel, the trans driven shaft that goes into the trans might not be causing a bind. This is do to play in the ball bearing and needle bearing on the main shaft that allows the driven shaft to flex and bind.

If the bolts that hold the trans aren't long enough, get three bolts a little longer, install two in the bottom holes, and one at the top, then slowly tighten to pull the trans towards the bellhousing. When the bolts feel snug but not tight, rotate the engine 360 degrees, then re-snug the bolts, an rotate the engine again. You may hear a spring sound, and that is the tension release between the shaft and disk and from that point you can continue to pull the trans towards the bellhousing switching your bolts out.
