The rectangle holes may be a weight reduction thing and also allow for air circulation. You don't need to make a rectangle hole, but I would just to keep moisture from forming. Look at the front of the cab where the floor angle back to the rear of the cab right above where the rubber insulator would be - see image at link. This hole allows water/mud/snow/dirt to get into that area the reason it is fairly rusted. I plugged mine as you can see from the image.
