Are the clutch cover and throw-out bearing sleeve ears in good shape? Did you replace the bushings, fork flange and bell housing and is the clutch fork in good shape, no wear where the bushings ride on the fork?

You can depress the clutch until the linkage hits the bolt. Questions is, can you put the trans in 4th, depress the clutch and freely turn the yoke on the trans? If not, you may not have the correct bolts at the bottom of the bearing retainer bolted to the trans which will restrict fork travel, yet will allow the linkage to hit the bolt. You can't reverse any of the levers.
