If I understand you correctly, you are concerned that the u-joints on the intermediate shaft (large yokes) do not line up with the u-joints on the rear drive shaft. If that is the question, the answer is it should not be a problem. U-joints need to be in-phase relative to each other on a given driveshaft, but 2 separate driveshafts do not need to be in phase with each other.
In my situation, the alignment arrows lined up on the driveshaft, but the u-joints were slightly out of phase by about 5 degrees. Not a lot, but I decided to correct it anyway. It only cost $65 to do it, so I figured do it now and be done with it.
