Check your driveline angles. I had similar issues with my Power Wagon when I repowered with a 318. Got the driveline angles into spec and it smoothed right out. Started with the rear diff as a baseline, I didnt want to rotate it with wedges and then rolled the transfer case and then dropped the rear of the engine. Didnt care about the front driveshaft as I have lockouts.
