Keep the studs. With correctly sized studs the amount of threads in the block will be greater than if a bolt is used. With Studs you can size the stud to engage all the thread right to the bottom of the hole (engaging > 5 threads = the min for bolts). The bolt requires space a the bottom to turn into where as the stud does not. More threads spreads the load across more metal - reducing the problem of stripping during torguing.
Be sure to use plenty of anti-seize. For the holes that goes into the water jacket use Permatex #2 to seal the threads. Use plenty - put some into the hole and use a toothpick to get it to the bottom. you can wipe off any excess. The antiseize will not seal the water jacket and the studs will leak just enough to get rusty. I like to use permetex copper sealer on the head and exhaust manifold. Everywhere else I use permatex #2 (#1 just is not thick enough to get a good seal).
Many folks do not like sealer - so your mileage may vary. The engines I have built without sealer seem to leak after a few years. The engines with sealer just seem to last longer without leaking.
The quality of the gaskets do matter - by the best you can afford.
