The stub axles are free to walk a bit in the bronze bushing. The CV joint assembly holds their spacing. If it won't seat against the bush flange, pull the outer hub. It should then seat against the flange.
Check the outer hub for too much crud down in the splined hole which will also prevent the stub axle from seating.
Check the bushings and seals in the axle where the long shafts reside. These are often worn out. These are fairly cheap and will prevent hypoid from filling the CV joint area, much less allowing the CV joints to bind.
