I'd go with the instructions on the sealer. The people who made it should know best.
That said I'd recommend their way regardless, the sealer is there to fill imperfections between the surfaces. It would need to be on both sides of the gasket to do that properly. The advantage of using it as a sealer vice a gasket maker is that you only need a very thin coating which helps prevent getting excess sealant squeezing into the system.
