The breather system vents blow-by through the air flter. You may have had weak exhaust valve guides, allowing more blow-by into the engine. The excess was taken care of by being sucked into the air filter. Now, you are running it without the breather being hooked to the filter housing, and you are noticing the blow-by. If the old filter had a paper element, how was the oiliness? If oil bath, we'll never know for sure. Loose guides will run fine, just make more blow-by. New mufflers/dual exhast would help. Old mufflers do get carboned up, costing eficiency.
