Matt,
I can think of (2) possible solutions;
1. When mounting the master cylinder put a piece of rubber between the mounting plate and the master cylinder. Cut a hole slightly smaller than the diameter of the pushrod to go through.
2. On the back side of the mounting plate weld a piece of pipe or tubing about 1" long. The tubing should be the same diameter as the place where the bellows goes on the original master cylinder. Then install a bellows similar to that used on the original master cylinder. A radiator hose clamp can be used to hod the bellows in place.
When the weather warms up I will see if I can look at the master cylinder bore to see if it is being scored by road dirt.
