I would be hesitant to have any kind of welding done on an axle shaft. I think it would mess up the heat treat, which us critical to the strength of the shaft. Also, I've read that the axle shafts in some of these trucks are shot peened, and the level of heat produced by welding would definitely cancel out the benefits of the shot peening. This would be detrimental to the fatigue strength of these shafts.
I'm with Steve (Kaegi) - if you asked them to install those certain side gears, then they should own up to it and make it right without charging you.
