But water also enter through the ends of the shift rails, and rust the rails to the ends of the cover.

I'd soak the rails tap to break loose, put it back together with fresh oil, and run it until it dies.

PS, drain now, and refill by dumping oil in from the top. Lots easier than filling through the side hole. Don't overfill.

I always do the minimum to get them running. No better way to appraise condition than a test drive. Then priortize the shortcomings. Hey, if it's a smoke bomb under load, and the tranny sounds like a gravel crusher, an engine/tranny conversion could be the best thing to do.
