When I contacted the Thunderbird support forum, one of the more experienced persons said that she deleted/organized messages on a daily basis to prevent the duplicate message problems.
This was one of the things I did not like about Thunderbird - there was no "professional" support. All there was at the time was a forum, not unlike other forums. A mixed bag of information one had to weed through.
Most people simply told me anecdotes of what they thought was the problem. No one mentioned a more detailed explanation like you have.
