Perhaps I don't quite understand the question, but regarding the referenced gap; I've always been taught to soak the seal in oil before installation. This causes the seal to swell, facilitates installation if done without removing crank. That "should" take care of the gap when you torque the cap down. A little dab of sealer at the ends never hurt anything either. If you are in fact doing this in frame, you'll also need one of those handy Chinese fingercuff seal installation tools. Let us know how it goes.
