I watched the video you posted and it's pretty clear the bends on the cross member are sprung a little bit, and are not quite 90 deg.
If I were working on this I would find a way to reform the bends. Maybe with a hydraulic press, or a large bench vise with angle iron jaw extensions to spread the force on the sheet metal so it doesn't kink. You may have to repaint the piece when you are done.
You may still have to rabbet the ends of the boards a little bit to get them to fit onto the cross sill, but taking 1/16" or even 1/8" off of solid oak boards will not affect them in the slightest.
