These trucks, most used and abused. Probably someone put something heavy on the tailgate when it was open causing it to bend the cross sill. If you have to take quite a bit off, that's going to weaken the boards at the end. Think about making a jig or frame using boards of wood the length of the sill to slip the sill flange into, another board into the sill channel, anchor all, and another board bolted to the sill and using "C" clamps to reshape the sill. Think of the frame as a square box.
