0.020" is a generic standard clearance between the booster push rod and the master cylinder. It's a difficult measurement to get, but this tool makes it easy (see link). Too much clearance makes for a lot of pedal throw.
I think your main issue is the small master cylinder bore. I like 1-1/4" for trucks with disc front and drum rear. I've make a bunch of brake kits that way and have not had any complaints. 1-1/4" is also the OEM piston size.
1-5/16" pushes more fluid per stroke, but it gives a harder pedal, and less pedal stroke from "off" to "on". A big booster can make the brakes a little touchy.
