Do you have a ballast resistor in the positive ignition coil wire? If so, bypass it temporarily and test run the engine while applying brakes and turning on various electrical loads (headlights, etc)
The resistor gets hot while in use, and the heat causes poor connections on the wire connectors and the resistor coil itself.
