Installing bed boards

Made my own oak bed boards with correct dimensions and Mar-K strips. Should the body bolt heads be recessed below the top of the boards? Same depth as the strips? With the washers that would be pretty deep into the boards.
Also, it appears the back end of the boards are proud of the last member that the tailgate attaches to by at least 1/8". Should they be rabbeted from underneath to allow them to be flush?
