mounting new bed sides and fenders

I finally got my new bedsides after a 2-month wait and having trouble getting the new fenders to match the sides. Both are VPW (Tisdale) replacements but it seems that the fenders are about 2 inches taller than the originals. I used the originals for templates but they do not seem to line up with the sides when bolted to the o.e.m. mounts. Got a body man coming tomorrow to see if I messed up somewhere but any wisdom thats out there would be appreciated.
