If you greased the pilot bearing, you may just have resistance from the grease preventing the shaft from fully entering the bushing (sounds dirty doesn't it)

Anyway, if my theory is good, go ahead and pull the transmission in with the bolts. It will force the grease around the gap between the shaft and bearing
