I assume that are you talking about the idler shaft and gear(?) The shims go in between the two bearings, not between one of the bearings and the case (someone correct me on this if I'm wrong).
To check for the correct pre-load on the bearings, you need to place the shaft vertically in a vise with the large end down (and threaded end up). Place one bearing on the shaft against the lower shoulder, then add the spacer and shims to the shaft. Place the gear on the shaft large gear down, and finally place the second bearing on top. Use another spacer or a bunch of washers on top of the last bearing and add the washer and nut. Tighten the nut. Take the whole assembly out of the vise and the re-clamp it horizontally by the large gear. Tap both ends of the shaft with a brass drift and hammer to set the bearings, then rotate the shaft and check that it rolls free w/o any end play.
