Ignition wiring won't cause a high charging rate. How did you determine it was charging at 50 amps? Do you have an aftermarket ammeter. I think FFPW's meters are maxed at 35 amps and this is about as much as the generator will put out.
It's not unusual for charging rates to max out when the truck is first run, but I would suspect an ammeter or regulator problem if the battery is good and the charge rate stays that high.
At this point, just be glad that your charging system works. I'd deal with the engine problems first.
