It finally came to me last night at 2am!

Ive ben thinking about my clutch pedal and last night i think i came up with the problem. When i was putting new bushings in the pedals i put the pedals in the vice. I think clutch pedal may be slightly bent causing the pedal to hit the frame rail as you can see in the photo.
