Flushing the water jackets?

I have my 251 out of the truck and this evening im going to pull the water distribution tube. I got a new one along with a tool to pull it from VPW. Per yalls suggestion to cure my overheating problem i want to flush the water jackets out real good. Whats the best way to do this? Should I just plug the intake and exhaust port since my manifold is off? Thanks in advance!
