Without actual eyes on, its hard to know why it does not line up. But I dont see where its a cab structural issue. Again without eyes on, I would consider fab'ing a lip for the firewall side that woudl extend far enough back to catch the tranny tunnel. This would
eliminate stock floor boards, but you could cut new ones and call it good.
