I recently put a 5.9L magnum in a '98 TJ. The distributor sync (set with a scan tool) was off. That and a couple other minor issues were enough to set a few dtc's and run poorly.
Your YJ has a adjustable distributor. I would check sync and the basics - like for vacumn leaks, O2 operation, map, dtc's, etc, before changing heat ranges in spark plugs.
