Except for one time I've always traveled with the top down. that one time I paced protection over the windshield, as I was concerned about the strength of the flat glass and rocks from my tow vehicle.
I've often thought about making a transit cover like you describe, mostly to keep the rain out of the cab/dash. I thought about using the same top of windshield channel that the top uses, but was worried about wind/rain getting between the windshield and hood while traveling. So I would probably find a way to hook to the top of the cowl/back of the hood.
