I don't know anything about differentials, but it sure sounds like something was done wrong in that rebuild. Along with what Keith suggested, could be wrong grade of bolts, or put in loose so they wiggled a bit? Maybe supposed to have locks or lock-wires on them but that was left out so they worked loose, wiggled and broke? What usually retains the dowels? If they're supposed to be a press fit but they slipped loose, that also implies some wiggling between the parts.
