I am no expert, but don't drill any holes. There isn't much metal there to begin with, and it is one of the most valuable single parts on the truck. I would say that if you get a good window seal, especially along the bottoms, then no water should be able to get in there in the first place. Other than that, keep it in a garage when not in use, if possible (duh).
