There's a matching pocket in the rocker panel below the door, which couldn't have any function if the "wrinkle" in the running board was to accommodate a tire. It's also too far forward for a tire and there's nothing else that looks like it could be for mounting a tire.
It sure looks to me like it's to access something under the driver's floorboards, and it was built that way at the factory. Maybe some sort of lever or crank goes in there for something? I really can't imagine what it would be, though. There are still lots of WCs around, and I've never even seen a picture of one with a divot in the running board and rocker panel like that.
I also notice that they have civilian tires (rather smooth ones at that) on combat rims. The article says they had 47 flat tires. I suppose the bolts on the combat rims were all loose and easy to turn due to frequent use, but that still seems like a lot of work.
