There was lots of good advice on engine rebuilting, but I too am wondering what guys normally do when rebuilding gear boxes. I replace the seals and gaskets, of course, but beyond that I just inspect all the bearings and replace any that look iffy, which is usually not very many. If you wash the bearings out with kerosene and turn them by hand and they feel rough, most likely some dirt got in when you were washing them, rather than them being bad. Better washing will usually fix them. If there's a bad synchro, you know it before you tear the box apart, and gears are either good or obviously chewed up. It's basically a matter of disassemble, visual inspection, and replace damaged parts.
