Here's the problem. You're draining one battery faster than than the other, while the charging system is trying to charge them both back up at the same rate. The battery providing the 12v power doesn't have a chance to catch up, and will continue to get weaker and weaker.
If you can figure out a way to step 24v down to 12v, you might be able to make it work, but 12v components will be drawing power at twice the amperage that they would if they were 24v, so you run the risk of outstripping your charging system.
I haven't been able figure out a satisfactory solution for my truck, other than switch as many components as possible back to 24v.
