Not sure if the pull rod or the drum/lining is giving you a problem. Check the rod to see if it is installed the correct direction or bent as suggtested above. Also did you change the transfer case mounts. If you used thinner mounts it will move it closer to the floor and the rod may not fit through the narrow space. Your picture seems to show that the E Brake handle is correctly installed.
Check to see if the E Brake bell crank (which the rod attaches to) was installed correctly. I am not sure if one arm is longer than the other or not. But it worth a check.
