tranny mount to bellhousing problem

I tried to mount up the non-synchro to the bell housing today. I could get everything seemingly lined up but when I got the face of the tranny to within about 1" of the bellhousing, it would not slide in any more.
I am thinking that the clutch is maybe very slightly off so the input shaft does not go in the pilot bearing straight?
We used a snap-on clutch alignment tool when we put the clutch in some time ago.
Any ideas?
