After you've machined the manifold, installed new gaskets, yadda yadda, retorque the studs after a couple of hours or so of running and then a week later. If there is any warpage, this will help close the gaps.
BTW, one school of thought says to do this while hot, the other says cold. Hot will snug while a heat warp is active. But the components have expanded. Doing it cold makes it tighter because the metal has shrunk. I've done it both ways and the hot method only seems to work for a badly warped manifold. And even then it took thick "header" gaskets to make it seal.
