First there are no dumb questions, only dumb answers. Second through the rest of the numbers --The 12 volt charger does not care if the batteries are wired together (in series or parallel). All you need to do is be sure you are charging across one battery at a time. Make sure the positive battery charger lead is connected to the positve terminal of the battery you wish to charge. Make sure the negative battery charger lead is connected to the negative terminal of the battery you wish to charge.
You do not need to disconnect or isolate your batteries to do this. What confuses a little bit is that the battery cable that connects the two batteries together is both a positve and a negative cable. (depends on which battery you are working with.) Ignore the cable and only consider the battery terminals of the battery you wish to charge. Bob
