I do body work and use "Rust-Mort" in the body seams. It is available at body shop supply stores and is applied with a small acid brush. Costs about $20/pint or quart, can't remember which. It can be primered and painted over, but I have also just left it as is with no top coat. It is phosphoric acid based which will react with the surface rust to a black colored oxide. I have a 41 Dodge truck that had a small amount of rust in the roof seam, used it about five years ago and the rust has not returned yet.
I have tried in the past sanding and using an acid etch primer which did not last after the first rain and I have also tried POR-15 which is ok, but it doesn't convert the rust, only encapsulates it and it eventually wears down in the sunlight. Two part epoxy primers sprayed from a gun are the next best option, but it won't get in body seams like the brush can.
