Maybe the pilot shaft between the trans & eng. is snagged somewhat on the pilot bushing. The trans input shouldn't be turning if you are stopped & not in gear. It obviously is turning though because it grinds when you put it in gear. If this is the problem, it may go away after time, as the bushing is usually made of some soft material such as brass or copper, and use will loosen it up.
