Air in the system. Get a quart jar and fill about 1/4 with brake fluid. Get a rubber hose that will fit over the air bleed screw and long enough for the opposite end to submerge in the jar of fluid. Bleed from the passenger side rear tire. Open the screw and pump pedal and periodicly check fluid in master cylinder until air is worked out. From your discription of how the lines are rigged, you have inherant air pockets that require a method of this type to bleed out.
