Well a few things come to my mind as to why they dont have them...

Headers can cause heat problems.
Headers are harder to get sealed and exhaust leaks occur a lot with them. Newer vehicles with sensors and so forth wouldnt work as well with them. Some new vehicles do have "headers" but the one on my Honda appears to be a header/exhaust manifold.

To get the full advantage of headers you would need dual exhaust and they would obviously increase the cost on a "new" vehicle production.

I have heard of headers actually causing a drop in performance in low end power situations as headers are more for high rpm get the exhaust out and away fast type of setups. Not something usually needed in a truck.

They are much louder then exhaust manifolds.
