I experienced the same with my '61 WM300. My reaction was similar to yours. I simply applied a high temp silicon sealant to those bolts upon re-installation. Never had a problem with leakage in two years.
I remain curious, though, why those holes would penetrate the water jacket. Might be that it was easier to manufacture that way, rather than have a blind hole that a bolt would bottom in and prevent proper torque on the manifold bolts.
