The tube goes to the bottom of the reservoir and if you don't run it dry there will be no air introduced. If air gets in when the tube is first connected to the system , that is OK as you should flush all that our as you totally flush the brake system with new fluid.

When bleeding brakes, I run enough fluid through the system to replace the fluid at least 3 times. I will use a small hand vacuum pump to empty the master cylinder and wipe the interior of it down then fill the master with clean fluid before I start bleeding. This get clean brake fluid into the system much faster as I am not flushing the dirty master cylinder fluid through the system.
