That's caused by worn out rear engine insulators. See PIF, section 28 TIPS, item FF for instructions on how to replace them. You'll see the difference between old insulator gap and new insulator gap between PTO and pedal bracket. As the insulators wear out they allow the PTO to shift closer to the bracket. Look where the bell housing sits in the frame mounts. If there isn't much gap, the upper insulators are shot. You can use M37 insulators as replacement.
As Jerry mentioned, as cab insulators become fatigued, they allow the cab transmission cover to rest on the transmission top. Look around where the shift lever housing comes out to see how much gap you have.
Lastly, if everything above is in order, you have worn transmission/PTO parts.
